What You’ll Do
M2Gen is hiring a Bioinformatics Next-Generation Sequencing (NGS) Scientist to support its ORIEN (Oncology Research Information Exchange Network) research program. ORIEN brings the nation's leading cancer centers and biopharmaceutical companies together in a first-of-its-kind initiative to share and study oncology-focused genomic and transcriptomic data from an ever-growing cohort of cancer patients. The Bioinformatics NGS Scientist works as part of the Science and Innovation group, as well as collaboratively with Information Technology/Engineering, Clinical, and Product Development teams and externally with service and technology vendors to coordinate key operational aspects of generating and delivering molecular data & analysis in support of this unique program. The Bioinformatics NGS Scientist is responsible for delivering properly processed and QC’ed NGS analysis from Whole Exome Sequencing (WES) and Whole Transcriptome Sequencing (RNAseq) to ORIEN researchers and biopharma sponsors.

Specific duties include bringing your own expert knowledge and experience to design, implement, test and deploy production-grade NGS analytical pipeline in the cloud. The Bioinformatics NGS Scientist will be responsible for the evaluation and selection of NGS analysis suites and algorithms for pipeline integration; as well as contribute to analysis pipeline management & maintenance for the processing of tens of thousands of WES and RNAseq oncology datasets. As part of the Science and Innovation Pipeline group, you will be responsible for evaluating and developing data analysis pipeline workflows, cloud-based execution of these analysis workflows on large cancer patient datasets, and delivery of high-quality results to facilitate research activities and precision health initiatives. This position will directly contribute toward the evolution of our infrastructure that enables compute portability and reproducibility.

Who You Are
The candidate should be an experienced NGS pipeline developer and be comfortable working collaboratively in a data management team leveraging Agile/Scrum/Sprint principles/processes (ex. JIRA and/or MS DevOps). The candidate should be an expert in Nextflow, MS Azure and AWS, Python, UNIX/Linux systems, and have experience in cancer genomics/transcriptomics analysis.

  • A bioinformatics NGS scientist committed to applying programming skills for research discovery and clinical benefit
  • Interested in the analysis of large genomic datasets and the development of new clinical technologies
  • An expert in NGS pipeline construction & maintenance for DNAseq and RNAseq oncology datasets and metadata
  • An expert in UNIX/Linux systems and cloud compute environments (MS Azure preferred)
  • A solid programmer in Python or other high-level programming language
  • Familiar with source control systems, software testing methodologies and concepts
  • A person who enjoys working in a team, is self-motivated, can manage multiple tasks simultaneously, and can solve problems independently

What You Need
  • Masters, PhD or equivalent in computer science, bioinformatics, computational biology or other applied science with NGS pipeline development experience using Nextflow
  • Familiarity with software testing methodologies and concepts such as continuous integration and deployment
  • Advanced knowledge of scripting and programming languages such as Python, Java, C/C++, and bash/csh/ksh
  • Significant experience with software container technologies such as Docker
  • Experience with SQL, ETL data synchronization
  • Experience running bioinformatic/genomic/transcriptomic analyses using pipelines in the cloud
  • Ability to apply troubleshooting techniques to resolve complex, cross functional issues
  • Strong organizational skills, attention to detail and accuracy
  • Excellent written and verbal communication skills to interact with both clinical researchers and IT professionals
